Oral baytril is some of the best medicine I have used on sick reptiles. It's much better for lizards than the injectable type.

I would put the glass door on the shady side of where you will keep them. The glass will act like a magnifying glass in direct sunlight.

Your bearded dragon is suffering from Hypocalcemia. You will need to increase UVb exposure and drastically increase its calcium intake. They can die from this condition.

You will have to cut those eggs because the hatchlings won't be able to slice through it. Eyes like that are usually diet related or you did not cool the female properly.
